To do the patching work, You have to download the original game (Ex: FireRed, Emerald etc) & then patch the new game on it. Here's a video that explains everything (also a tutorial).

I strongly STRONGLY suggest you guys try out Pokemon Ethereal Gates. It is still in beta and is partially complete however the game so far is brilliantly done. Almost like I am back in fifth gen. the link to this is here:
